The AMHS Systems Analysis Project is an independent analysis of the Alaska Marine Highway System led by the University of Alaska Fairbanks. The purpose of the project is to examine management and planning practices, identify financial and operational challenges, and recommend methods and tools to assure the future of a safe, reliable ferry service in keeping with the mission and objectives of the Alaska Marine Highway System. The project includes the first complete life-cycle/replacement-cost analysis to be done on the AMHS vessel fleet.

The project has initially been divided into two phases:
- Phase I
- Establish baseline data
- Identify operational challenges
- Identify alternatives for further study
- Phase II
- Perform analysis of alternative scenarios
- Gather public input
